No, you pay commission on the stock's current price and how many shares you are trading. Not for profits gained.
Think of it the other way. If it was $20 when you bought it and it's now $50, you wouldn't pay commission on your gain. You would sell it at $50/share @ 1% commission.
Also, that should be 3 million in my example, not 3k
