Commissions are on the _transaction_ amount, not the amount of profit/loss.
As an example, if you paid $100,000 to short security EXAMP you'd pay $1,000 in commision.
If you then covered it for $150,000 paid to you (profit of $50,000) the commission would be $1,500 because the transaction was $150K.
So from the example you posted the commision when you covered AMACK should be $38,294 because the transaction was $3,829,362.
