Downtown San Diego doesn't really have significant movie theatres anymore, but here's some options (inside)
The first two, if you want the best IMAX experience are what I would go with:
Edwards (Regal) Mira Mesa is the IMAX that IMAX uses for publicity events in the San Diego area. It's about 20 minutes away from Downtown. It is an older theatre however that I don't think has been remodeled recently.
If you want to make the trek, Edwards (Regal) Irvine Spectrum in Irvine is the about an hour and a half (ish) north of San Diego, it's one of the top IMAX locations in the world (but arguably has lost a little luster since it went digital IMAX). This is also one of IMAX's reference locations. Theatre has been newly remodeled by Cineworld (though their remodels are a bit cold to me, feels like a hotel vs a movie theatre)
Other fine, but unspectacular options are AMC Fashion Valley 18 and AMC Mission Valley, AMC La Jolla 12 is not IMAX but was a former Pacific Arclight.
