it ends with the two of them being confronted by the big (wasn't it disabled?) GI Joe sub, and then them being enclosd in two cells. the GI Joe base was back up and fine.. didn't feel the need to move their secret base known to all the bad guys now, and zartan as president.
weird that there were different endings... what a mess.
