Jesse was already suspicious of Walt. He confronted him about the poisoning (pretty severely). It took Walt everything he had to convince Jesse that he did not poison him, so that Walt could convince him it was Fring.
At that time Jesse did not know it was Lily of the Valley and still thought it was Ricin. When he found out that the child probably ingested the poison (not by the hand of Gus) he was weary.
"Although Jesse questions killing Gus because he never poisoned anyone after all, Walter assures Jesse that it had to be done."
Deep in his mind he hadn't trusted Walt in a while and he still didn't. That's been evident.
He never really knew where the missing cigarette went, but had always had the feeling soemthing wasn't right.
Keep in mind Fring wanted Walt dead and Jesse wouldn't allow him to kill (Walt).
