think about what happens in the episode

Jesse realizes Walt's manipulating him while its happening. its the first time he's aware of it, although he's suspected it at times. When that happens, he hits bottom in a lot of ways and breaks down. While we don't see it, Walt likely tells him he wants him to leave town, confirming he was trying to manipulate Jesse. So when he realizes the pot is gone he figures out how it was taken and it wouldn't take much for him to think of another time he was "bumped" in the same manner by the same person- when the cigarette was taken from him and how he was manipulated into thinking he had poisened brock.
