"What does this mean for its box office? Do films like this that are released in cinemas in museums actually report box office to ERC?"


Your linked article says "The 40-minute, museum large-format 3D version of “DEEPSEA CHALLENGE 3D” will release in early 2014."


One (edited) version of the movie is being released into museum theaters in early 2014.  This implies that there is another (longer) version of the movie that is likely to be released in normal theaters at some other time.
