DC Entertainment is a seperate development department than Lin Pictures, Weed Road or Silver Pictures. When Warner decided to wrestle back control of their lingering DC Comics IPs, they pulled all their A-list and B-list properties from the various major producers who have their own production companies with WB deals. Suicide Squad, like Swamp Thing, Lobo and a number of other C-list and similar properties, is not being developed in coordination with this new division and WB continues to allow producers like Dan Lin, Joel Silver and Akiva Goldsman to do what they please with those characters, for better or worse.
That's why Geoff Johns was hired and is actively rewriting and co-producing the DC Entertainment features now, as Warner wants the autonomy and momentum that Marvel Studios has proven they can generate when independent of the talent packaging mindset of typical studio producers and comic friendly people are in charge of development. Jonah Hex is the last c-list property developed by a producer outside DC Entertainment that your going to see hogging a summer slate for years to come. If Suicide Squad is lucky, it will get to exist independently in some smaller frame... if it even gets made.
The short of it is... Warner let Dan Lin have Amanda Waller independently of Geoff Johns and DC Entertainment's involvement, which it doesn't currently have.
