I'd be curious to know how Stanton did on budget for his Pixar films (or if that was even a concern for him and Pixar).

I'd guess that both Nolan and Whedon have a firmer grasp of working within a live-action budget than Stanton. Nolan because he's done the Batman and big-action movie thing before; Whedon because he's constantly had to do things at a smaller budget and with his hands tied. But that's only a guess.
